They weren't in binary that late were they?
Usually, programmers choose whatever language is best suited for the job (usually C++) and then compile it into a universal machine code. That is how it's done on modern consoles and PC games.
However back in the day, programmers had to use binary to code it. I don't know when they stopped doing that though, I'm almost sure it was before the SNES, but I'm not entirely sure.
So, really I didn't answer your question at all, so nevermind...
