Oh God, there are so many, I can hardly remember all of them, so I might be missing some really good ones. I'll give it a shot, though.
1.) The Lion King (the first movies I remember actually seeing and not just tagging along as a toddler, had a lot of significance in my life, and frankly, is awesome.)
2.) Finding Nemo (proof that classics are still being made)
3.) Fantasia (just a really great, though hard to describe, experience. 2000 was great too, but I don't want to put two Fantasias on my list)
4.) Lady and the Tramp (way before my time, but a really endearing story)
5.) Atlantis: The Lost Empire (one awesome animated movie with great visuals)
6.) Mulan (great plot, music, characters and humor)
7.) Hercules (a classic any way you look at it, with all the elements of a good movie)
8.) Pokémon: The First Movie (I actually liked it. Sue me. I watched it relatively recently at 17 and I was surprised to see that I actually enjoyed it past the initial nostalgia, and that's saying something)
9.) The Fox and the Hound (too depressing to be higher, but otherwise a really great movie)
10.) The Prince of Egypt (a really cool take on the old Bible story.)
I think I've got all the bases covered. A CGI movie, an anime movie, a movie older than I am...

Princess Mononoke is amazing. Bought that shit on DVD.
Finding Nemo needs to be on everyones list, or at least 1 Pixar movie.

1. Waking Life
My favorite film of all time and also my favorite animated film.
The style suits the subject matter perfectly, in it's fluctuations and rolling-sealike dreamy meanderings.
2. Nekojiru-sou
The actual animation is pretty standard for anime, but it shines in certain scenes of immense surreality.
3. The Thief And The Cobbler: Recobbled
The greatest animation never quite made.
Aladdin is the real thief of this piece.
4. A Scanner Darkly
A similar animation style to Waking Life, but more restrained.
Still a pleasure to view.
5. Wallace And Gromit - The Wrong Trousers
Wallace and Gromit are two characters that are easy to care about.
To me this is shamefully rare in the modern animated film world.
Not only that, but the films are actually original and enjoyable.
I think I've got all the bases covered. A CGI movie, an anime movie, a movie older than I am...
Yet you forget claymation and stop-motion animation in general.
6. Who Framed Roger Rabbit?
Absolutely amazing, even by today's standards, even especially by today's standards.
Ambition is at an all time low these days.
Luckily there have been people in the past that were willing to push past the expectations of the masses.
7. Azumanga Daioh - The Very Short Movie
Mostly a sampler of the main series, but unique in it's own way.
The art style is noticeably different, but I prefer the more simple style of art in the show.
8. The Simpsons Movie
Say what you will.
Perhaps you disliked it, perhaps you think it's too recent for anyone to call it a favorite.
Whatever.
It is a beautiful film.
9. Futurama - Bender's Big Score
Futurama is one of my favorite animated TV shows, and this movie exceeded all of my expectations.
10. The Jungle Book
The Jungle Book will always hold a special personal place in my life.
Other movies that I considered mentioning include:
Star Wars (I, II and III), because they're more machine than man.
Sin City, because backgrounds aren't to be relegated to the background, importance-wise.
The Science Of Sleep, because it would be entirely different without the stop-motion aspects.
Renaissance, because at least the visuals are hyper-cool.
Daria - Is It College Yet?, because what can I say? I love that show.
Brazil, because it's more or less a live action cartoon.
Red Vs Blue, because while it's a webseries, it plays out as five(?) sequential movies.
And I was tempted to put Ren And Stimpy on this list despite it being a series.
SO tempted!

Toy Story 2
Monster Inc.
The Lion King
One Piece Movie 4 (The best of all 8 movies)
After these Im not sure if Id be able to decide on what are the next best ones because the next batch of like 20 are all pretty equal. Some include:
Monster House (Great Directing)
Beauty and the Beast (Havnt seen it in ages but i have the soundtrack on one of those tapes in the car and it has awesome songs)
Is Team America allowed on here?
Hmm, I need more anime and more 2D animation
I liked the start of Princess Mononoke, but it got kinda boring towards the end. Maybe because I was really tired that day and fell asleep.
Oh! Porco Rosso! Its awesome. The song at the start rocks.
Shrek and Hercules are good.
I know Im forgetting heaps, but whatever.
Here's mine:
1.) Tim Burton's The Nightmare Before Christmas
2.) James and the Giant Peach
3.) Finding Nemo
4.) Shrek
5.) The Little Mermaid
6.) Aladdin
7.) Jungle Book
8.) Monster House

I gotta split mine into two top ten lists,a current one and one from when I was about 11-13
Current:
Metropolis
Armitage I, II & III
Cowboy Bebop
Ghost in The Shell 1&2
Princess Mononoke
Akira
Spirited Away
Older:
Princess Mononoke <-- The movie that got me to love anime
Fantasia
Fantasia 2000 - I remember right this was the first "real" movie you could go see at IMAX, actually saw this on a school field trip.
Land Before time - Only the first one though, the animation/atmosphere of the (wtf 9?) sequels got too light and "kiddy". The original had a nice dark atmosphere to it.
Fox & the hound
Lion King
Iron Giant
Who Framed Roger Rabbit
Balto - You might have never heard of it, I think it was one of those straight to video movies. Was about a half wolf/half husky sled dog.

The Simpsons Movie is amazing, as is The Incredibles and Toy Story/Toy Story 2. I'll also throw in Aladdin, The Land Before Time, The Brave Little Toaster and the animated versions of The Jungle Book and Robin Hood as well, if only for nostalgia's sake.
I have to admit I've seen only a handful of anime films (or any foreign animation for that matter), but Spirited Away and Perfect Blue were both unbelievable.

Perfect Blue has to be watched by anyone -- it's utterly brilliant. Not only is it technically terrific, but it's just a good film animated or otherwise. Very Hitchcock-ian (other than the fact that the ending has total closure).
Although Spirited Away was more technically impressive, I generally liked Mononoke Hime better. And among Miyazaki flicks, my favorite is still Hotaru no Haka (Grave of the Fireflies), though. It's not the vibrant feast for the eyes that Spirited Away is, but as a film, it's just beautifully executed.
I've generally not been moved that much by Disney films of the past 20 years or so because they all strike me with a sense that Disney just can't write a story to save their lives (although their live action films are even worse). That's partly why I like Fantasia as much as I do. That's the one Disney film where they make no bones about it -- Disney's strength is pretty much exclusively in the sheer quality of their animation, and Fantasia focuses pretty much on that.
Vampire Hunter D Bloodlust is also an excellent production. The stylization goes partly in line with the original vision of the characters, but is just a visual masterpiece in so many places. It's a fine example of what happens when the best of Japanese and American animation staff get together and butt heads.
Among my favorite oldies is The Secret of NIMH. The storyline follows the novels quite nicely (about as well as possible given the concessions they had to make to keep it G-rated), and the animation is just excellent for its day with all the purely analog effects and rotoscoping. Yeah, there were further films from the same studio (like American Tail) which got greater financial success, but I still think this film is Don Bluth's magnum opus. The sequel was horrible, though.

You watch any of the Pixar films?
Yeah, and on a technical level, each one's better than the last. From a pure film standpoint, they're all generally average, though I tended to like Incredibles more than a lot of others, mainly because it was just that funny. Maybe I should just lower my expectations for computer animated films -- in the case of Advent Children, it was hardly a masterpiece of fine cinema, but I went into it expecting exactly what it was, so I ended up enjoying it.

Regarding The Incredibles.
Until i read Watchmen, i thought the idea of super heroes trying to lead ordinary lives (though these were mostly just masked men in Watchmen, without super powers) was incredibly unique and awesome. Now, its lost some of its luster, but i still find it pretty creative and a just generally great movie imo.

I agree. The Pixar movies where very well written and directed. The screen plays in comparison to other movies, including non-animation, were better than most. The concepts have been all original too. Pixar rocks all around.

Who cares if its mainstream, as long as you enjoy it. =pRight.
Not to mention, when it comes to animated movies (non-anime, at least), the mainstream movies do tend to be the best. Not always, but often. Example: if you try to tell me that The Lion King is not a valid choice for best animated movie ever, I will personally throw you off a cliff into a stampede.

Bah. I thought this is supposed to be about favorites. Standards for that are simply several hundred notches above something you'd just watch. Sure, you can watch Jason Statham play The Transporter and find it a fun romp, but Gone With the Wind it's not. Saying that A Bug's Life is better than a lot of films and therefore qualifying it as a favorite is like saying that bottled water is better than tap water, and therefore it ranks in the same league with a fine wine.

First of all, why would you disagree with choices I didn't even list as animation-favorites-proper?
Secondly, how is it possible to disagree with somebody's personal favorite animations?
Being a favorite has nothing to do with actual quality.

if you're going to use terms that give the impression that you're stating facts when you're stating opinions, then you should already be expecting people to argue with you. it's the equivalent of someone else saying, "ghibli films are just average," without explaining why and without giving the majority of people the benefit of the doubt that maybe you just don't prefer those movies and are not, in fact, an all knowing beholder.

In no particular order and probably without reasons because....well, because. here is the list that I stole from your lists:
Toy Story 1: Me and my brother used to watch this like once every week.
It's safe to say my parents probably hate this movie since they had to put up with it often.
Monsters Inc.
The Lion King: This was a nice introduction to what 'emotions' were when I was young.
Finding Nemo
The Simpsons Movie: so close to becoming a classic, needed a bit more effort.
but for simpsons fans, it sure was a classic.
Sin City: Visual treat as well as a very amazing film.
Team America: I hated all the imitators of morons the film spawned but the film itself was great, political satire at it's best.
the incredibles
Aladdin: i think i watched this often as well.....not sure.
